How to seal roof around skylight.
1 lift up the shingles next to the skylight one at a time and brush out any dirt and debris.
With a scraper slowly remove the weather stripping around the skylight cover and the curb.
Step 3 secure the shingles.
2 using a caulking gun loaded with a tube of roofing cement force the mastic up under the shingle where the metal flashing meets the roofing felt the thick black paper under the roofing material.

Identify the areas where the flashing meets the roof and spread roofing cement around the entire window at these sections.

The seal between the glass and metal frame is what deteriorates and then cause the skylight to leak.
Then lift it off and keep it to one side.

Repairing a skylight with metal frame.
In order to install a skylight however a hole must be cut into the roof.
Numbers 1 4 correspond to the 4 photos above.
Unscrew the fasteners holding the cover of the skylight window on with an appropriately sized driver.
Replace or repair the metal flashing around the frame of the skylight.
Use roofing cement can or tube to seal any gaps or holes in the flashing.
Once you re sure the water is penetrating from the roof outside look carefully to see if the shingles and flashing around the skylight are properly installed and functional.
Take a moment to seal any cracks you find on the cover with the clear silicon caulk.
Then apply roofing cement to the bottom side of the shingles that belong around the skylight window and secure the shingles again.
You should spread the cement at a thickness of about 1 4 inch.
Without removing the metal frame and replacing the seal we can make a transition that will never crack again.
Then press down on the roofing shingles to seal them tight.
